So far the slowest, or at least most annoying, step in the process is getting to the author folder in the library. As there are 24 CDs in the collection I was looking for a way to change that. Guess I'm not going to get it. Judging by some of the other threads I've found I'm not the only one who'd like LN, FN library folders. It would be nice to at least have that as a straightforward option rather than awkward workarounds.

Calibre has quite good support for handling merging of multiple versions of a single book. It can also detect duplicates during import -- and you can specify whether to keep old, new, or both as well has how (or whether) to merge the metadata.
So... The easy* way to accomplish what you appear to be doing would be to set up the duplicate merging options, and then simply bulk import the Baen CDs in order. You'll then wind up with one of each book present on any of the CDs. Voilá.
*Easy in human time and attention, but more work for the computer. So what -- that's what they're FOR! (IMHO, of course...)
