I don't know what kind of format the stuff you have is starting out in, but maybe it'd be easier to use Open Office (writer) and install the writer2epub plugin which converts a file to ePub with a click. The ePub can easily be converted to Mobi in Calibre with a couple of clicks.
Okay, I use OOo all the time and I grabbed the epub plugin. Fingers crossed.
