iBooks is my epub reader of choice for the iPhone and iPod touch and Bluefire Reader is a close second.
The very aesthetically pleasing bookshelf view and the smoothness of its page turning feature help iBooks retain its leading position.
For pdf documents Bluefire Reader is my number one. I haven't found an app that comes close to matching it.
