zero width spaces and soft hyphens cause problems with various epub readers. As such, calibre is always going to strip them out (calibre tries to produce epubs that are likely to work on a wide variety of readers). If you want to produce specialized epubs for your reader, run calibre from source and modify it to not strip those out.
