The issue if it doesn't delete is it'll be difficult to keep track which books have already been added and which ones have not.

A less destructive method for Calibre to keep track would be to just rename the ebooks as they're added (e.g. MyBook.epub -> MyBook.epub.added) or to keep a separate database/list of added books. However, the latter would probably have noticeable performance penalty with a large number of automatically added books.
