Instead of deleting the PDF, I keep them. I have the Kobo Touch plugin configured to send epubs instead of PDF. The main reason I keep them, is that I always find problems in the conversion, so I go back and reconvert with different options, or edit the epub with Sigil using the PDF as a reference.
