My guess is splits 5,6,7 are the meat of the book and the some chapters are probably at the end of each.  all I come up with is my original diagnosis.
 Those files have No extension. i expected .html or .xhtml
If Calibre converted TO those, you might file a bug report on the tracker and attach the original source file. |

Finally sorted i changed to a new download and the and the missing paragraphs are in the new books.
