The only slight niggle I've noted in doing it this way is that Whispersync puts files directly into the documents folder, whereas Calibre creates subfolders for authors; so you could end up with multiple copies of the same book, stored in different places by Whispersync and Calibre.

It's no problem, and easy enough to tidy up, just a little wrinkle.
