Apple still supports ePub. iBooks can still read ePub. Apple's Pages can export as ePub. But <shocker> ePub doesn't do everything that everyone might want. So Apple introduced a new format to handle this (e.g. the bells-and-whistles stuff) made some free software that makes it very easy to produce content in this format, and sell it through their store.
It's a very simple choice; use the free tools or don't.
