When pasteing them back in the library, I accidently pasted them INTO an authors folder Old A. J. Jacobs now has a big chunk of my books  
I'm thinking it would be all right to just copy the books back to the root of the library in windows, while calibre is closed.
Q - Is this the best way of doing this?

Create/Switch Libraries (on the Library Icon)
Select All (books
)
Right-click on a selected book: Copy to Library (your choice on sub-menu pick)
Select your old Library
