I used the Sony software initially but then it stopped recognising the Reader so I swapped to Calibre and I've not looked back. (I use Adobe Digital Editions to download DRM'ed ePubs and them simply add them to the Calibre Library. I've never tried to transfer notes or highlights).

I've never had a problem with Calibre - I do wonder how is it that one-man operation can produce software that supports a whole range of software while Sony can't produce software that reliably recognises its own hardware. Maybe they should pay Kovid Goyal to fix their software?
