I've just been setting up my comics in Calibre and have had not problems.
I am using CDisplay to view them in Calibre.
You say you are converting them? could it be the pages are not numbered with a leading zero?
i.e. page01, page 02 ... page 10
so that they would list properly if out of the cbr file?
