It is possible that the 300 books that did not transfer did not have the right format required for the T1. You might have to batch convert to EPub in calibre. Or alternativly try sending fewer books at a time - e.g. limit it to 100 books at a time.

Edit: The lost covers might have been lost, because the Books did not have them in the EPub file to begin with. Calibre has the option to find and download covers so the books have covers in calibres view - but it won't automatically add them to the EPub file.
