The virtual printer creates a PDF, so if you opened your Word docs in Word and selected Print -> Printer/Name -> Send to Kindle you get a PDF. If you instead select a file in Windows Explorer and send it to Kindle, you get the same file you would get if you e-mailed it to Amazon for conversion and downloading via whispersync. As you say, most file types get converted to MOBI. The MOBI is usually a better option than the PDF.
