Installing SuperUser from Market

After installing the su binary from the minimal root package, I though I would install the Superuser app from the market. I've had no problems getting the market working (Using the instructions from the Wiki) and installing the Superuser app. I then got a warning that the su binary was outdated. When using the auto-updater for the first time, the download repeatedly failed to pass the md5sum check.
The wiki mentions some problems with BusyBox, so I thought I'd try the BusyBox app from the Marketfirst . Because of space-issues I first had to make room in /system so I deleted some .apk and .odex files (http://wiki.cyanogenmod.com/wiki/Barebones) and subsequently installed the latest BusyBox. Now the md5sum-check succeeds, but somehow Superuser fails on remounting /system as r/w, something Root-Explorer has no problems with.
Apart from this, it works without any issues, I might add.
Any ideas as to how this can be fixed?
