Calibre's viewer makes the book into a linear presentation.
Your TOC anchor is probably the
Last item on the previous chapters page . Because the pages have been stitched together, they appear (almost,) correct.
I have seen this a few times.
I don't know how to get Calibre to do it otherwise. I just, tediously
, Joined and Split at the proper point, in Sigil
