Conversion mystery

I don't know whether this belongs here, or in the Sigil or the Kindle forum...

University of Chicago's free book this month is Collections of Nothing. I downloaded it, and it came across in ADE as a PDF. I brought it into Calibre so I could convert it and read it on my Kindle.

There are two pages of odd symbols - in the original PDF, it looks like they're just there as textured pages separating text.

I converted the file to epub and opened it in Sigil and deleted the odd symbols, and re-brought it into Calibre, and converted the file to mobi again.

The symbols are not there in the Sigil file, or when I view the file with Calibre. But they're definitely still there in the mobi version. I know I deleted the original mobi file before I converted the pdf to epub with Calibre for editing in Sigil.

There's so much I don't know about ebook files... can anyone suggest any reason why edits in Sigil don't show up in the mobi file after conversion?
