Perhaps you are viewing your archive (stored on the Amazon servers) rather than the books on your Kindle. All ebooks you buy through the Kindle ebook store are stored in your Amazon account, and can be re-downloaded to your Kindle.

It is possible to delete books from your Amazon archive, but only through the Manage Your Kindle section of the settings in your Amazon account.
