Are the books purchased from Sony that you can't delete? Unfortunately, the new Reader for PC / Mac does not allow you to delete books that you have downloaded from the Sony Reader Store. You can only delete your own content from other sources that you have imported into the software.

I am not sure why you have duplicate entries.
