You can do that through the command line. The 'ebook-convert' tool will convert the input file to the requested format and nothing else. Then drag-and-drop the resulting file to your Kindle the normal way. Or use 'ebook-device', I guess, although I never have used that so I don't know what the pluses of that are, if any.
