Thanks for all the feedback.

After trying both Sony Reader and Calibre, I choose to use Calibre as my the device to manage and sync my books. My logic:
- The software continues to be updated and expanding, adding features.
- It does a darn good job with getting meta data, using a number of sources. This is important to me as I use this manage my categories
- Some great plug ins that help in management of my library: duplicate finder, series management etc.
- Ability to fetch from free news sources in automated fashion
- Intuitive user interface, much like i-tunes
