Why don't you try "buying" a free book from Kobo's site, deleting it from the desktop, and seeing if you can redownload that free book? If that works, Kobo is probably telling you to delete the book from the desktop to get rid of the old corrupt file so that it can be replaced by a new non-corrupt file.
