I realize that this is an old thread, but it's what I found when trying to accomplish the same thing. And, it didn't help me, so I'm replying with the solution that I came up with.

I'm not using Windows, but the same process should apply.

I created a new library in a directory 'SyncLibrary' on both machines. On my laptop, I deleted the metadata in SyncLibrary and then linked to the SyncLibrary directory on the desktop to SyncLibrary on my laptop (I used sshfs, but I'm sure that there is some way to do the same thing on Windows). Whatever files that I had changed the metadata on my laptop were then copied to the SyncLibrary library via calibre. On my desktop, they were copied from SyncLibrary to the 'Calibre Library', which gave me the duplicates message. I could then delete the copy that didn't have the metadata changes.
