The downloading of ebooks via wifi is only for purchases made off B&N's site (free or otherwise) so that the Nook can synchronise your account and download ebooks onto the device.
If you already have eBooks, just open up Calibre and plug your Nook in, then transfer files onto the Nook. Simple and easy. Just take note of available formats on the Nook!
