Obviously, since ePub doesn't work with Kindle (and the Mobipocket format doesn't support any form of CSS).

You probably mean that Kindlegen does not handle "font-variant: small-caps" in any way. But if I remember correctly Calibre can transform it into something like your code when converting ePub to mobi.
