Send to Device (which I assume you used to transfer them from within Calibre) should update the metadata in the sent copy of the book to that in the Calibre database, but it will not touch the original in your library. To be sure that file itself is updated, you could do a conversion to Mobi in Calibre (even if the original file is already a mobi).

That should fix it, but to be honest, Send to Device should have worked.
