Yep! There's your battery problem right there. You added too many books at one time so it's choking. I would start over. Add small batches of 100 and leave the Touch plugged in till it finishes indexing. It takes about 10 books an hour if they are normal size novels.
I would do another factory reset to get rid of any corrupted files. I would then add small batches of 100 and leave the Touch plugged in till it finishes then add another 100 and so on. It will index faster if it's plugged in. So this may take a day or so to do. You shouldn't use it during that time either.
Personally I'd never add that many books to my Kindle. I use Dropbox to host my ebooks and download them to my Kindle as needed using the Kindle's browser. I have less then 50 ebooks on my Kindles.
You are the third K2 owner I have come across trying to dump a large library on the Touch and having issues. So I have to ask does the K2 do indexing like the newer Kindles?
