I haven't been having much luck finding books to buy on Kobo these days - they are usually expensive compared to others, and the 20% - 35% discounts haven't been big enough to bring their books in line. But, I did find something to buy with the 35% coupon, and decided to use the last of my gift card together with my credit card, which used to let a single transaction go through, just not several in a row.
So now my credit card bounced even the SINGLE transaction, and in the process the $4.XX I had on my Kobo gift card also disappeared. I am now bookless, will have to call my credit card company to get my card turned back on, and get in touch with Kobo to try to get the balance on my gift card restored. I can only imagine trying to get this resolved - I suspect my $4.XX on the gift card is gone for good. Sigh!
At least I can buy the book elsewhere, even if a bit more expensive. I don't think I'm ever going back to Kobo, either, or at least not for a very long time, just like Blossom above.

I've used Gift Cards in the past and they worked like you said the amount comes out of the gift card first then the rest out of the credit card or paypal.
It seems since Kobo has been bought out the site has gone down hill. Hardly any new releases on time anymore. Selection seems to be dwindling, Prices are raised higher then anywhere else and site has glitches and issues that no one wants to fixed.
I miss the old Kobo. I've never had an issue with any other book store I've shop with but this is the 5th time something like this has happen. I purchase a book only to get an error when I try to download. I will say in the past I've had good success with their old ticket system.
