I connected the Nook to the PC, and in Disk Management I can see the "boot" partition on the SD card, which is about 118MB instead of 13GB. So, it appears I'm seeing two different partitions on the SD card.

Is it possible to have the Nook see the same partition - the 13GB one, ALL THE TIME? If so, what do I need to do to get this to work?
Unfortunately it's not possible. The nook color expects a single partition on the SD card and hence can't see your second partition where you have the books.
