You're going to want to strip these down quite a lot before you bother going anywhere near mobi, EPUB would be the logical initial format. You're going to want to strip all of the scripting, the navigation panel(use the generated ToC), general banners and whatever else. Stripping most of the CSS out and replacing it with basic tags would also be a very good idea.
