If I turn notifications off I might miss some useful update as well.
As for the plugin notification: it notifies me for a plugin that needs the updated version. I can live without that plugin till the next update, but I would not want to miss out on the plugin upgrade if I upgrade calibre as well. As you formulated things would be solved: the plugin notification working only for currenly installed version, otherwise wait for the Calibre update first.
