On the lefthand image you attached above, 'Hide protected operating system files' needs to be unchecked as well, I believe. You'll get a warning message when you do this but you can ignore that. Also you may notice 'desktop.ini' files showing up everywhere; they can be deleted if they bother you as long as you haven't customised any folders, or you can just let them be. Personally I delete the ones which sometimes appear on the desktop.
Thumbs.db files are created by Windows Explorer to cache thumbnails of any image files in a directory, so they can just be deleted and Explorer will recreate them if needed.
