Create a .mobi file using
Mobipocket Creator instead of calibre. Then use that with FBReader. You can even convert it to support simple dictionary look-ups as discussed
here and
here.
I've done exactly what you have tried with calibre with my
Webster's Dictionary 1913 and similarly reached memory limitations on most conversions..
