The menu choices you list rarely shows, that's the issue I have with it.
And yes I do check the selection handles to make sure they are only selecting the highlighted word.
Using the navigation page looks to be the only consistant way of de-selecting highlights.

Ahh...I see what you mean. I remember the highlighting features being much more quirky (for me) a couple of months back before the recent flurry of updates. Now, although it's still quirky, it works much better and for some weird reason the handles are better behaved if I use the default theme rather than my own user-defined.
Here's how it works on my nook color:
Un-highlighted words
Tap - Reader toolbar
Long press - annotation options
Highlighted words
Tap - annotation options (+color and delete options)
Long press - annotation options (no delete option)
The above works consistently for me. But I guess each device has its quirks.
However, you're absolutely right that using the navigation page is the most consistent way to delete a highlight. I like using that especially if I accidentally highlight a word or two within an already highlighted section.
