Each belongs to its own repository. So if you want to make a custom v2.0 build (which is nearly identical to the 2.0.16 RC2 setup file), you use the v2-0 repository. If you want to make a custom v2.1 build, you use the default repository. You shouldn't mix files from two different dipositories, as that can cause conflicts.
