I had an SD card corruption where the contents of an entire directory (inside eBooks) disappeared and were replaced by the contents of a different directory, actually, it looked like there were duplicated entries in the FAT or something, as if the files were symbolic links... This happened after a series of crashes and reboots while I was trying the new firmware, so I tend to think it's the firmware's fault; also because the SD card is otherwise working fine.
I've thought of switching the read-only thingy in the SD card, but I guess that would mean the current page and bookmarks would no longer work for books stored in the card, and that's a bad thing...
