The Author List addon doesn't actually use folders to distinguish files. It just goes through the entire book cache 1 by 1, and distinguishes the books by the author field. But for it to work correctly, the author field has to be exactly the same, so no extra spaces, or any other (invisible) characters that might be different. Are you sure that is the case here?

/edit: fix for deleting books opened from Author List just pushed to repository.
