One by one it might take a long time. It would be nice if kindle had a function to delete all/multiple collections.
Well, if you set the plugin to not preserve the Kindle only collections - uncheck the box on the customization screen - it will delete them for you. Or use Edit manually in the plugin to delete them - but automatic is easier.
