Yes, it doesn't appear to use that file at all. I created a bunch of collections on my kindle touch and took a quick look around the filesystem, but I couldn't find anything that looked likely to be the new collections file. Hopefully someone else can find it.
Creating and tagging collections is a LOT less painful on the touchscreen than it was using the horrible tiny keyboard, but using my computer is certainly easier yet.
