Having said that, it does not really explain why you are getting purple text in your particular case. There must be something in the rtf file that is triggering it. Have you tried rtf->ePub->mobi to see if you get the same results?

Another possibility might be to save the file as HTML from Word using the option to save the file as "Web Page (filtered)". You could then check if that displays correctly using a browser, and if it does add the HTML file to Calibre and convert that. If not, then examining the HTML should help identify the cause. Since mobi is internally based on HTML that route is less likely to introduce conversion artifacts.

Of course whether you want to be bothered depends on what you want the mobi for in the first place? That was not mentioned.
