I can definitely see the Kindle/Amazon having a stronger backend/store support, but specs-wise the Nook seems like the stronger deal, although I suppose I can use the Kindle Android app on the Nook. Nope no limitations other then funding. FLOP has usually up to 5 copies of a book but small libraries can only buy what they can afford.
