I was in a similar situation having purchased my Kobo original and my first few months of ebooks from Borders but then I started shopping at kobobooks.com as it was so much cheaper. Now I also purchase from Amazon on occasion and so having books from several stores meant that I stopped syncing with either store (I think syncing is HUGELY overrated anyway ) and instead I use ADE or Calibre to manage my books.
I have a Kobo Touch and my husband has a Sony T1 Touch, just bought. From what you are saying here, it sounds as if he can buy books from Kobo (as you say, they seem to have the best price) but manage them through calibre. It seemed that if he bought them they would automatically go to the Kobo "shelf" I have in the Kobo application, and we weren't sure if he would be able to get them from there or not.

Is there something special he needs to do to get them just onto the computer and avoiding the Kobo app?
