It is hard to put grammar and punctuation aside if you want an answer to your many questions. I have read it over twice and I am still not sure what problems you are running into.

What version of cailbre?
Exactly what steps are you taking?
What format books are the manga contained in? CBR, Epub, Zip, PDF, JPGs???
Is the sort order based on series, file names, other metadata I'm not aware of?
What format are the chapters in?
Break down the individual problems into separate paragraphs and be as specific as you can be.
