I'm not sure if I am understanding your concern? Are you worried about having 2 copies of your books on your Kobo? Or are you worried about having your books in ADE as well as in Calibre?

If you now have duplicates on your Kobo you can delete one of them from the device (probably using ADE to remove the ADE copy would be best if you wish to keep the Calibre copy on your Kobo.)

If you are concerned by having a copy of your books in ADE as well as a copy of your books in Calibre please don't be. I have all my books in ADE, and also in Calibre. I also have backup copies on a portable hard drive, several USB sticks and a laptop.

Having your books stored in more than one place is a good practice as if you should unfortunately suffer from a program malfunction or a computer crash you really don't want to lose your books do you? Even if they are freebies they may no longer be free or available or even just the time it takes to locate and download them would make replacement a nuisance. Obviously you also need to back up the books you have purchased as even though most companies store them for you it is not unheard of for people to lose access to them when formats change or companies cease to trade.
