How are you using the plugin?

If you are using the plugin's Edit Collections menu option to manually edit what is on the Kindle, then what is in the collection on the Kindle should match what you see in the GUI. If any books do not have a checkmark in the 'Visible' column in the GUI then they won't appear in a collection on the Kindle even if you add it (wrong type, bad format, etc.)

If you are using the Create Collections menu option to build your collections automatically from your calibre data, then take a look at the report that is generated - when the dialog pops up to say the Create is done, click Show Details. Look through the report to see if the numbers of books in the collections look right, and if there are any warnings, or any relevant comments about the specific books in the report.

You should run View Report to see a report of what is on your Kindle - this may help find any issues. You can run Edit Collections just to view your Kindle's collections to see if there are extra books on the Kindle (and then select Cancel to avoid saving).

Look for one of the specific books not showing up in a collection in the reports or on the Kindle itself or in Calibre's Device view, to see if there is anything different about it.

If you still can't find anything, you can try debug mode on the plugin to list even more details - see the Troubleshooting section in the first post on this thread.
