Formatting IM does not affect firmware (you'll only lose "Fonts as in LRF" css file).
Regarding CSS files, filenames aren't sorted at the moment, so they are shown in whatever sequence file system serves them. (will be fixed)

EPUB is a format that is somewhat close to HTML, you should try converting to it.
There is no known way to open HTML files directly.

If reader is connected to USB during boot, PRS+ doesn't start. ("safe mode") If that's not the case, it means you've overwritten some XML files that contains the code that launches PRS+.
