I suppose I was being a bit laid back about it because they were free ebooks from Project Gutenberg, hence no covers. I had loaded them onto the Kobo as they came, then subsequently worked out how to get covers for them. This is why I was working through calibre to take the books off the Kobo and then load in the ones with covers from the calibre library.

However, I now make sure I delete a book from the Kobo before linking up to calibre if I want to do a replacement.

But it's great that Tim has worked out the problem so others don't fall into the same trap.
