I mean the folder /sdcard/ebooks; I do not have a top level ebooks folder. Kobo saves them in /sdcard/KoboPegasus. Aldiko can import from Calibre wirelessly but doesn't recognise which books it already has in its library when I look at them. CalibreLibrary can also import, but also doesn't recognise what's already there.
Copying a book into each via usb of those folders did as follows:
/sdcard/ebooks - fbreader recognises books that I copy directly into the folder (just the epub) and books where I copy the folders (author/title/), while aldiko does not recognise either.
/sdcard/KoboPegasus - Kobo reading app does not recognise anything I copy into the folder.
Folders in this subdirectory look like they're in hex, 8char-4char-4char-4char-10char-1char, so something like 2c1f5f39-ae73-41ec-9038-b914ffb875a7-2 -- the files in there have a content.opf, and then the html files in a subdirectory /OEBPS.
The one epub I imported into Kobo after copying onto the directory has a similar directory name, preceded by S-, and the files are content.opf and all the html files that make up the epub.
