I believe you have to tell the Kobo app to "import/export" them. It's in the settings. Menu - then "Import Content". After that, your books appear in your bookshelf.

BTW, if you ever want to try another epub app, the Aldiko app is amazing - and free! It keeps Collections and "tags" from Calibre!
