Never mind. I figured it out.

If anyone experiences the same issue, here's what I discovered:

If you add custom CSS files to your Reader at different times, they may appear in seemingly random, non-alphabetical order when you open Book Viewer --> CSS settings.

To get them to appear in alphabetical order, delete all the CSS files on your Reader, then re-copy all of your custom CSS files onto your reader at the same time. The next time you open Book Viewer --> CSS settings, they will be in alphabetical order. (At least, that's what happened on my PRS-350.)
